Disheartened by the AFI's list, Jonathan Rosenbaum provided this list of a hundred not included, following his "impulse... to defend the breadth, richness, and intelligence of the American cinema against its self-appointed custodians". It's well-worth reading the accompanying essay, even if, like me, you haven't seen enough of the movies on either list to be qualified to comment.
